Strange just sounds like it needs to reset. When I reset my windows I had the ignition on mark 1 ( stage before u turn and get the ignition lights) and as carl said. start off with push buttons for windows to close to start (even the window already close) and hold for couple of secs till u hear i faint clunk noise, then open the windows and hold for couple secs and wait for the faint clunk again, then when u go to close windows both should go up in auto close and then window should drop when u open the doors. Dont know if it makes a difference but I resetted the drivers and passenger windows together when my drivers one went off when I had the door cards off when i was changing and amping the front speakers. Did take a couple of tries to reset but it did in the end.
