Once you have the right ECU.........
The ECU needs to be programmed into reading the Immobiliser ring and key chip.
I think you can program your current immobiliser to your new ecu with the security pass, not sure...
You may need to divorce the current ECU in the car, from the immobiliser and keys and then marry the new one to immobiliser and keys.
As long as you have the security pass code to both ECU's you shouldn't have a problem.
